CNAnorm: A package for normalization of CNA sequencing data
نویسنده
چکیده
CNAnorm is a package for the analysis of Copy Number Alteration (CNA) of tumor samples using low coverage (around 0.01 0.5X) high throughput sequencing[1]. In particular, CNAnorm aims to perform a meaningful normalization of the sample by estimation of the underlying tumor’s ploidy. CNAnorm allows both a fully automated as well as an interactive approach to the normalization step. If the user has some external“clues”about the ploidy of the genome, it is possible to manually inform CNAnorm and then perform the normalization. CNAnorm also provides a method to plot the normalised genome. For more information and the original data, see the authors’ website.

متن کاملCorrecting for cancer genome size and tumour cell content enables better estimation of copy number alterations from next-generation sequence data
MOTIVATION Comparison of read depths from next-generation sequencing between cancer and normal cells makes the estimation of copy number alteration (CNA) possible, even at very low coverage. However, estimating CNA from patients' tumour samples poses considerable challenges due to infiltration with normal cells and aneuploid cancer genomes. Here we provide a method that corrects contamination w...
متن کاملControl-free calling of copy number alterations in deep-sequencing data using GC-content normalization
SUMMARY We present a tool for control-free copy number alteration (CNA) detection using deep-sequencing data, particularly useful for cancer studies. The tool deals with two frequent problems in the analysis of cancer deep-sequencing data: absence of control sample and possible polyploidy of cancer cells. FREEC (control-FREE Copy number caller) automatically normalizes and segments copy number ...
متن کاملfacopy: Feature-based association and gene-set enrichment for copy number alteration analysis in cancer
This document guides the reader through the use of the facopy package. The main aim of the package is to provide fine-tuned copy number alteration (CNA) association modeling. Association is measured directly at the genomic features of interest and, in the case of genes, downstream gene-set enrichment analysis can be performed thanks to novel internal processing of the data. The software opens a...
متن کاملIdentifying Complex Causal Dependencies in Configurational Data with Coincidence Analysis
We present cna, a package for performing Coincidence Analysis (CNA). CNA is a configurational comparative method for the identification of complex causal dependencies—in particular, causal chains and common cause structures—in configurational data. After a brief introduction to the method’s theoretical background and main algorithmic ideas, we demonstrate the use of the package by means of an a...
